Accuracy of 54K to HD gebotype imputation in Brown Swiss cattle Organic Eprints
Gredler, B.; Sargolzaei, M.; Bapst, B.; Bieber, A.; Simianer, H.; Seefried, F.R..
Imputation of genotypes can be used to reduce the implementation costs of genomic selection. In this study, we evaluated the accuracy of genotype imputation from Illumina 54k to Illumina High Density (HD) in Brown Swiss cattle. Genotype data comprised 6,106 54k and 880 HD genotyped bulls and cows of Brown Swiss and Original Braunvieh cattle. Genotype data was checked for parentage conflicts and SNP were excluded if MAF was below 0.5% and SNP call rate was lower than 90%. The final data set included 39,004 SNP for the 54k and 627,306 SNP for the HD chip. HD genotypes of animals born between 2004 and 2008 (n=365) were masked to mimic animals genotyped with the 54k chip. Methods used for imputation were FImpute and Findhap V2. Both programs use pedigree...

Accuracy of direct genomic values for functional traits in Brown Swiss cattle Organic Eprints
Kramer, M.; Erbe, M.; Seefried, F.R.; Gredler, B.; Bapst, B.; Bieber, A.; Simianer, H..
In this study, direct genomic values for the functional traits general temperament, milking temperament, aggressiveness, rank order in herd, milking speed, udder depth, position of labia, and days to first heat in Brown Swiss dairy cattle were estimated based on ∼777,000 (777k) single nucleotide polymorphism (SNP) information from 1,126 animals. Accuracy of direct genomic values was assessed by a 5-fold cross-validation with 10 replicates. Correlations between deregressed proofs and direct genomic values were 0.63 for general temperament, 0.73 for milking temperament, 0.69 for aggressiveness, 0.65 for rank order in herd, 0.69 for milking speed, 0.71 for udder depth, 0.66 for position of labia, and 0.74 for days to first heat. Using the information of...

Comparison of a classical with a highly formularized body condition scoring system for dairy cattle Organic Eprints
Isense, A.; Leiber, F.; Bieber, A.; Spengler, A.; Ivemeyer, S.; Maurer, V.; Klocke, Peter.
Body condition scoring is a common tool to assess the subcutaneous fat reserves of dairy cows. Because of its subjectivity, which causes limits in repeatability, it is often discussed controversially. Aim of the current study was to evaluate the impact of considering the cows overall appearance on the scoring process and on the validity of the results. Therefore, two different methods to reveal body condition scores (BCS), ‘independent BCS’ (iBCS) and ‘dependent BCS’ (dBCS), were used to assess 1111 Swiss Brown Cattle. The iBCS and the dBCS systems were both working with the same flowchart with a decision tree structure for visual and palpatory assessment using a scale from 2 to 5 with increment units of 0.25. The iBCS was created strictly complying with...

Comparison of native and commercial dairy breeds on organic farms in five European countries Organic Eprints
Bieber, A.; Spengler Neff, A.; Fuerst-Waltl, B.; Ivemeyer, S.; Simantke, C.; Stricker, C.; Walczak, J.; Wallenbeck, A.; Winckler, C.; Wojcik, P..
Local and commercial dairy breeds form organic farms were compared regarding production traits, direct health traits and health associated functional or conformation traits. Preliminary results revealded lower milk yield for local breeds, but in many cases better fertility. Analysis of useful lifetime indicates a superiority of locals breeds for this traits, whereas commercial breeds showed a higher lifetime production.

Comparison of performance and fitness traits in German Angler, Swedish Red and Swedish Polled with Holstein dairy cattle breeds under organic production Organic Eprints
Bieber, A.; Wallenbeck, A.; Spengler Neff, A.; Leiber, F.; Simantke, C.; Knierim, U.; Ivemeyer, S..
Although the use of local breeds is recommended by organic regulations, breed comparisons performed under organic production conditions with similar production intensities are scarce. Therefore, we compared data of local and widely used Holstein dairy cattle breeds from 2011 to 2015 regarding production, fertility and health from German and Swedish organic farms with similar management intensities within country. In Germany, the energy-corrected total milk yield tended to be lower in the local breed Original Angler Cattle (AAZ, 5193 kg) compared to the modern German Holstein Friesian breed (HO, 5620 kg), but AAZ showed higher milk fat and protein contents (AAZ v. HO: 5.09% v. 4.18% and 3.61% v. 3.31%, respectively). In Sweden, the widely used modern...

Effect of Cows in the Reference Population: First Results in Swiss Brown Swiss Organic Eprints
Bapst, B.; Baes, C.; Seefried, F.R.; Bieber, A.; Simianer, H.; Gredler, B..
The effect of including 1,236 cows in the current reference population of Swiss Brown Swiss cattle on the accuracy of genomic breeding values was studied. The accuracy of genomic predictions based on reference populations consisting of bulls only and bulls and cows was compared. The gain in accuracy was very small or not existing at all. Reasons could be that the number of cows was too small for a reference population consisting of 4,085 bulls and that the cows and bulls were too closely related. Nevertheless, genotyping cows and subsequent inclusion in the reference population should be accelerated.

Estimation of genetic parameters for individual udder quarter milk content traits in Brown Swiss cattle Organic Eprints
Kramer, M.; Erbe, M.; Bapst, B.; Bieber, A.; Simianer, H..
The aim of this study was to estimate genetic parameters and accuracies of breeding values for milk content traits of individual udder quarters in Brown Swiss cattle. Data of 1,799 phenotyped cows from 40 Swiss dairy herds were analyzed, taking the complete pedigree into account. Fat, protein, lactose, and urea contents, somatic cell score (SCS), and information about hyperkeratosis were available for each udder quarter. The milk of rear udder quarters was found to have significantly higher lactose content and significantly lower fat content than milk of the front udder quarters. The same trend found for fat content was observed for protein content, whereas no differences between the udder quarters were observed for urea content, SCS, or hyperkeratosis....

Estimation of genetic parameters for novel functional traits in Brown Swiss cattle Organic Eprints
Kramer, M.; Erbe, M.; Bapst, B.; Bieber, A.; Simianer, H..
The aim of this study was to estimate genetic parameters and accuracies of breeding values for a set of functional, behavior, and conformation traits in Brown Swiss cattle. These traits were milking speed, udder depth, position of labia, rank order in herd, general temperament, aggressiveness, milking temperament, and days to first heat. Data of 1,799 phenotyped Brown Swiss cows from 40 Swiss dairy herds were analyzed taking the complete pedigree into account. Estimated heritabilities were within the ranges reported in literature, with results at the high end of the reported values for some traits (e.g., milking speed: 0.42±0.06, udder depth: 0.42±0.06), whereas other traits were of low heritability and heritability estimates were of low accuracy (e.g.,...

Genetic basis of functional traits in low input dairy cattle Organic Eprints
Bieber, A.; Kramer, M.; Erbe, M.; Bapst, B.; Isensee, A.; Maurer, V.; Simianer, H..
Parameter estimation on low-input dairy shows that it is worthwile to invest into phenotyping of new traits. EBVs based on phenotypes of cows are informative, this might be benefical for integration of genomic data of phenotyped cows into genomic breeding programs.

Impact of US Brown Swiss genetics on milk quality from low-input herds in Switzerland: Interactions with grazing intake and pasture type Organic Eprints
Stergiadis, S.; Bieber, A.; Franeschin, E.; Isensee, A.; Eyre, M.D.; Maurer, V.; Chatzidimitriou, E.; Cozzi, G.; Bapst, B.; Stewart, G.; Gordon, A.; Butler, G..
This study investigated the effect of, and interactions between, contrasting crossbreed genetics (US Brown Swiss [BS] x Improved Braunvieh [BV] x Original Braunvieh [OB]) and feeding regimes (especially grazing intake and pasture type) on milk fatty acid (FA) profiles. Concentrations of total polyunsaturated FAs, total omega-3 FAs and trans palmitoleic, vaccenic, a-linolenic, eicosapentaenoic and docosapentaenoic acids were higher in cows with a low proportion of BS genetics. Highest concentrations of the nutritionally desirable FAs, trans palmitoleic, vaccenic and eicosapentaenoic acids were found for cows with a low proportion of BS genetics (0–24% and/or 25–49%) on high grazing intake (75–100% of dry matter intake) diets. Multivariate analysis indicated...

Nutzung genomischer Informationen für Robustheitsmerkmale in extensiven Milchproduktionssystemen Organic Eprints
Bieber, A.; Isensee, A.; Maurer, V..

Bapst, B.; Bieber, A.; Haas, E..
A survey on 1000 organic dairy cattle farms was done to obtain information on the state of breeding affairs in Switzerland. The response of 60% of returned questionnaires was very high. Milk performance data were average for organic as well as for traditionally managed farms. The farmers weighted functional traits to be very important in breeding. The bulls used on organic farms were compared with the bulls used on traditional farms. A total of 25067 organic and 28003 traditional matings of Swiss Braunvieh was analysed. The comparison of breeding values of the sires showed that in the scope of selection strategies the functional traits were not as important. It is concluded that organic farmers persecute an organic breeding strategy but in the particular...
